Caracterización genómica y funcional del catabolismo de hidrocarburos aromáticos en la bacteria marina Alcaligenes aquatilis QD168 y estudio de la respuesta adaptativa a estrés oxidativo durante la degradación de benceno

High demand of crude-oil has caused pollution events worldwide, impacting soil, sediments and water matrices, as well as their surrounding environments. Petroleum aromatic hydrocarbons are the most toxic and recalcitrant fraction found in crude-oil. Crude oil-polluted marine sediments are niches of bacteria capable of degrading aromatic hydrocarbons. Aerobic catabolism of aromatic compounds is carried out through oxygenation reactions allowing the activation and cleavage of the aromatic ring. During aromatic compounds degradation, the induction of an oxidative stress response has been detected. However, the bacterial response of oxidative stress observed during the degradation of aromatic compounds has been poorly characterized. Alcaligenes sp. QD168 is a hydrocarbonoclastic bacterium isolated from marine sediments polluted with crude-oil from the Quintero Bay, Valparaíso Region. In this thesis, the genes encoding catabolic pathways of aromatic compounds and oxidative stress response were identified in the marine bacterium Alcaligenes sp. QD168, as well as the study of the oxidative stress response during degradation of the aromatic hydrocarbon benzene. The complete genome of Alcaligenes sp. QD168 was sequenced, obtaining a chromosome of 4.32 Mb with a GC content of 56.4%. The taxonomic identification by 16S rRNA, MLSA and analysis of average nucleotide identity (ANI) allowed classification of the strain QD168 as Alcaligenes aquatilis, belonging to the phylogenomic group III after analysing 26 genomes of the genus Alcaligenes. Genome mining of strain QD168 identified 7 central pathways (e.g., catechol route) and 16 pathways/peripheral reactions (e.g., benzene pathway) for the degradation of aromatic compounds, in addition to 30 genes involved in the oxidative stress response: including transcriptional regulators (oxyR, soxR, perR); antioxidant enzymes (ahpC, katE, sodC) and isoenzymes resistant to oxidative stress (fumC). Strain QD168 growth was observed on 13 compounds, corroborating some of the predicted pathways in silico. To study the oxidative stress response in strain QD168, benzene was chosen as the model aromatic compound. Growth kinetics and degradation of benzene by A. aquatilis QD168 were determined, identifying the metabolic intermediate phenol by high-performance liquid chromatography. Analysis of gene expression during strain QD168 growth on benzene, showed a large increase in the transcripts of genes encoding the enzymes phenol hydroxylase (dmpP) and catechol 1,2-dioxygenase (catA). TBARS and carbonylation assays revealed membrane and protein damage, respectively, during exposure to H2O2 and PQ. During benzene degradation by strain QD168, membrane and protein damage was observed, as well as an increase in transcriptional levels of the oxidative stress genes: ahpC1, ahpC2, fumC, oxyR and soxR2. These results indicate that strain QD168 growth on benzene causes macromolecule damage and an increase in oxidative stress response. These results emphasised A. aquatilis QD168 potential to overcome polluted environments, identifying a large enzymatic repertoire for the degradation of aromatic compounds and a broad adaptive response to aerobic catabolism of these compounds, which can be suitable for the bioremediation of marine and saline environments polluted with aromatic hydrocarbons...

Although marine protection zones have been formulated in all oceans, it has been demonstrably more difficult to conceive in the Southern Ocean. Therefore, the question arises about how effective the Antarctic Treaty System has been, considering the new realities that are manifested in the depredation of ecosystems and climate change and, on the other hand, through the use of the process tracing method, finding the elements that relate the need to protect the environment with the concretion of the MPA in the Ross Sea....
